I'd replace "your ancestors" with "you" to be faithful to the Arabic text. We know that we were not on Noah's ark; our ancestors were. However, we know that every one of us existed as a seed in his or her parents long before we were born, as God states in

Thus we can say that we, as seeds, were on the ark.

I'd also put "ship" in square brackets because it wasn't articulated in the Arabic.

I suggest,
{69:11} Verily, We, when the water flooded, carried you in the sailing [ark],

{69:12} That We might make it for you a reminder and [that] a conscious ear would be conscious of it.

I suggest,
{69:12} That We might make it for you a reminder and [that] would retain it a retaining ear.

I don't think you need to elaborate further. The Arabic text says "you," so it is "you." End of argument.
