Quote:
{12:69} And when they entered upon Joseph, he took his brother to himself; he said, "Indeed, I am your brother, so do not despair over what they used to do [to me]."

I suggest,
{12:69} And when they entered upon Joseph, he took his brother to himself; he said, "Verily, I am your brother, so do not be sad for what they used to do."

Quote:
{12:70} So when he had furnished them with their supplies, he put the [gold measuring] bowl into the bag of his brother. Then an announcer called out, "O caravan, indeed you are thieves."

I suggest,
{12:70} So when he had furnished them with their supplies, he put the drink bowl into the bag of his brother. Then an announcer called out, "O camels (caravan), you must be thieves."

Quote:
{12:71} They said while approaching them, "What is it you are missing?"

I suggest,
{12:71} They said after they approached them, "What do you miss?"

Quote:
{12:72} They said, "We are missing the measure of the king. And for he who produces it is [the reward of] a camel's load, and I am responsible for it."

I suggest,
{12:72} They said, "We miss the goblet of the king. And for him who produces it is [the reward of] a camel's load, and I shall see to it [personally]."

Because present tense in Arabic covers both present simple and present continuous in English (e.g., consider the Arabic for "what are you doing?"), I suggest

{12:71} They said and approached them, "What are you missing?"

That would be, IMHO, a translation of ما أنتم فاقدون؟
I agree with your other two suggestions.
