This case deals with punishment of apostates. Here are the verses under discussion,

This is how Al-Jawzi reports the debate,

ذكر الآية الثالثة والرابعة والخامسة: قوله تعالى "كيف يهدي الله قوما كفروا بعد إيمانهم" إلى قوله "ينظرون". اختلف المفسرون فيمن نزلت هذه الآيات على ثلاثة أقوال: الأول أنها نزلت في الحارث بن سويد، كان قد أسلم ثم ارتد ولحق بقومه، فنزلت فيه هذه الآيات، فحملها إليه رجل من قومه فقرأهن عليه فرجع وأسلم، قاله مجاهد. والثاني أنها نزلت في عشرة آمنوا ثم ارتدوا، ومنهم طعمة ووحوح والحارث بن سويد فندم منهم الحارث وعاد إلى الإسلام، رواه أبو صالح عن ابن عباس رضي الله عنهما. والثالث أنها نزلت في أهل الكتاب آمنوا بالنبي صلى الله عليه وسلم قبل أن يبعث ثم كفروا به، رواه عطية عن ابن عباس، وبه قال الحسن. وقوله "كيف يهدي الله قوما كفروا" استفهام في معنى الجحد، أي لا يهديهم الله، وفيه طرف من التوبيخ، كما يقول الرجل لعبده كيف أحسن إلى من لا يطيعني، أي لست أفعل ذلك. والمعنى أنه لا يهدي من عاند بعد أن بان له الصواب، وهذا محكم لدخول النسخ عليه.

وقد زعم قوم منهم السدي أن هذه الآيات منسوخات بقوله "إلا الذين تابوا من بعد ذلك". أخبرنا ابن المبارك بن علي قال أبنا أحمد بن الحسين بن قريش قال أبنا إبراهيم بن عمر البرمكي قال أبنا محمد بن إسماعيل بن العباس قال أبنا أبو بكر بن أبي داود قال بنا محمد بن الحسين قال بنا أحمد بن الفضل قال بنا أسباط عن السدي: "كيف يهدي الله قوما كفروا" قال نزلت في الحارث ثم أسلم فنسخها الله عز وجل فقال "إلا الذين تابوا من بعد ذلك وأصلحوا".

قلت وقد بينا فيما تقدم أن الاستثناء ليس بنسخ، وإنما هو مبين أن اللفظ الأول لم يرد به العموم، وإنما المراد به من عاند ولم يرجع إلى الحق بعد وضوحه، ويؤكد هذا أن الآيات خبر، والنسخ لا يدخل على الأخبار بحال


Ibn Al-Jawzi correctly concludes that there is no abrogation here, because this is a case of exemption, not abrogation, besides 3:86-88 are declarative sentences not imperatives and thus no abrogation may apply.

I agree and add that there is a chronological problem here too. Chapter 3 was revealed after Chapter 2. The past cannot abrogate the future.
